Why is it necessary that there are games present for every opening key? If there are no games present, the count is zero. It doesn't mean there's something wrong with your database, there's simply no game played with this opening key. A quick search in my own database found a key without any games in a variation of A66. Having the key doesn't mean there has to be a game as well.
"Deleting in error" is somewhat difficult in ChessBase, as it needs both marking games for deletion, and actually physically deleting them, and in Mega it would take some hours doing that.
If you nevertheless have doubts, just open the database and choose "tools. ---------
