It abruptly depends on what GUI you use. With xboard, you do like this (it'll probably be almost the same with Winboard):
xboard -fcp ./arasanx -scp ./arasanx -tc 5 -inc 0 -xponder -mg 2
Enter your favorite time controls for the -tc & -inc parameters, and the number of games for the -mg parameter.
By the way, Arasan 6.2 is rather old. The most recent version is 7.4..
