If you have a basic grasp of middlegame concepts, then one program I would recommend is Strategy 2.0 by Convekta.
If you don't, then take a look at the Silman modules in Chess mentor.

As far as programs vs. books, books have the advantage in terms of portability. Software, when properly designed, can accelerate the learning process, since board setup, etc is not required.
